2064 new upgrades can't be installed. Files already installed.

Recently the automatic update wanted to install 2171 updates but couldn't do it because some of those were already installed, cancelling the whole process.

I manually ran "dnf update" and that installed some updates (241 I think) but since then I still always get a notification that 2064 updates are avilable, which can not be installed because they already are.

Seems like the index for what packages are currently installed is broken. Any idea how I can fix that?

Try:

$ sudo rm -rf /var/cache/PackageKit/
This pretty much brute force, as I don't know if there is a less intrusive way.

the rpm database may also be corrupt but do this as a last resort since it may cause further breakages:

rm -f /var/lib/rpm/__db*
rpm --rebuilddb
you need to run this as root or with sudo rights
