I recompiled a kernel from the current fedora source on my system and now the nVidia drivers do not load correctly. I did a yum reinstall kmod-nvidia and yum says it;s installed but 3D/compiz does not work.

Any ideas on how to get the nvidia to install correctly?

kernals and nvidia drivers are intimately related. You probably will have to rebuild the nvidia driver also to match your new kernel.

How exactly do I "rebuild"?
