I've been chasing this down for a while and finally found some posts to resolve the compile issues found between FC5 and ZSNES. The solutions comes from the ZSNES forum:
http://board.zsnes.com/phpBB2/viewtopic.php?p=132201&sid=430010ddfe5dc9b4b9bd73a0838871e4

That link mentions using the latest SVN to build ZSNES. Directions for this can be found at the link bellow. We fall under 'Other Distributions'.
http://board.zsnes.com/phpBB2/viewtopic.php?t=7371

I followed these steps and was able to successfully download and compile ZSNES on both my Intel and AMD systems. This included an AMD systems with NVidia video drivers. The AMD system is my entertainment system.

Here are the instructions from the above link:

cd ~
rm -rf zsnes
svn co https://svn.bountysource.com/zsnes/trunk/ zsnes
cd zsnes/src
./autogen.sh
make
su
make install
exit
