Flakey - gnome 3 / chrome (F16)

I'm getting a flakey behavior on F16. I run an instance of Chrome in my top desktop(for general stuff) and a second instance in my second desktop for google contacts and google calendar - it's a handy clean setup

Sometimes (ergo "flakey") when I click a link in an email(Thunderbird) or in webpage, the new page opens in the second instance of Chrome.

Has anyone seen this? Does anyone know why? Does anyone know how to stop it?
