Need Help with Desktop Launch Editing, was Tweak Tool

Thanks for viewing the post. I installed Tweak Tool thinking I could graphacally edit launch links for the Applications panel or Actiivities side bar, only to find it seems to be desktop only. It is a fairly decent application though. After deciding I would rather use Alacarte and keep the desktop clean of Icons I un-installed Tweak Tool, but now I have launchers that are on the main desktop I need to edit off. Where is the system file I can manually edit these links? I am not yet familar with all the files and their names or paths. I might guess under usr and something to do with desktop or etc?
