In May, when F13 is released....

and I run both Gnome and KDE do you have to do two separate commands to upgrade both desktop environments? Or, do you just do one and the other is automatically updated?

As far as YUM is concerned, they're all just software packages, just like all the rest. An "in-place" OS upgrade, by whatever means, is exactly that: the _entire_ OS and all it's software components.

Note that such "in-place" Fedora release upgrades have a somewhat checkered history, although some users seem to have more luck (or perhaps skill) than others.
