Game (Doom) on dual monitor setup

Hi,
I am not much of a gamer, but every few months I'd like some relief and play an hour of Doom or anything, for nostalgia's sake. I am very happy with my dual monitor setup, which makes all the working hours much lighter.
Still, when I boot up Doom or FreeDoom, much screens go all bananas and I get a resolution which is unbearable, as if Doom wants to load over both screens at the same time.
Does anybody know a way out of this, and most preferably have Doom running in a box or a window. At least in one screen...

It appears as if it loads on both screens because it resets the settings of the screens, so that you get a 'mirrored' setup. That setup persists once you exit the game, so, for example, if you had one of your screens rotated it will be set back to the default orientation.

Does anyone know a remedy to that?
