Fedora Core 2 Upgrade from FC1

I have just completed a few upgrades from FC1 to FC2, and when I boot normally the /var and /etc directory are missing making the system not want to boot. When I boot using a rescue disk the directories are there and fully intact. Could this be an selinux problem (there is no option to disable during an upgrade)? Or has anyone else seen this?

selinux should be installed but unrestricted by default, because of the issues in the test releases.

Are they not there as is the directories don't exist, or are they seperate partitions, but empty and not mounted? Strange in either case.

I found it strange as well. /var and /etc are actually not seperate partitions, when the original install was done just / was created. If I do a cd /var and an ls I get spool/ and nothing else, however with a rescue CD I get log/ spool/ etc.. like a full var dir should be.
Anyone have any suggestions? (I haven't tried disabling selinux yet, but that's next)
