File system info needed plz

When installing stuff, I see that I have folders all out of place and lack of some directories and stuff. I was wondering if there was a guide/tutorial or some rules that most go buy when setting up their tree. Sorta lost in all this confusion

. Any help is greatly appreciated. Thanks again.
