Menu bar missing on a bunch of programs

Just upgraded to fc12, noticed that there was no menu bar (the one with "file", "edit", etc....) on my users/groups configuration program, but I figured that it was just a change from fc11. But now I'm noticing more stuff that doesn't have one that ought to (gedit, filezilla, and most importantly, nautilus).

On the other hand, firefox does have the menu bar, so it's not a global issue. I have compiz-fusion/emerald, although I'm not sure that would make a difference. I've tried a few different themes thinking it might be the theme I'm using, but no dice. Does anyone have any idea what I might have done wrong?
