I've got a Fedora 9 box running on an AMD Phenom 64 quad core processor. I had to install the i386 DVD image on the machine because of problems after loading the x86-64 distro, wherein some files didn't seem to be loaded, that we need (Samba, xwindows). When I do a top on the box now, it only shows one CPU, where our RHEL3 machine shows a top entry for each of it's 4 CPUs. Is this something to do with the latest version of top?

You should be using 64bit OS on that CPU. If you had installation problems, then you should simply try reinstalling and/or manually installing the packages that you believe to be missing.

Also press W (capital w) so that top remembers your '1' setting for all future top runs.
This way you won't have to press 1 each time.
